You were probably right to just remove the MB and leave the heat sink attached.

There is about 70 lbs of force applied on the CPU (socket 478). To look down on the motherboard, one may even see the curvature in the motherboard at that point. Over time, the heat sink may become obstinate, and the fiberglass of the MB may retain that shape.
