I was referring to the team name colors at the top right.

OOOOOOOH! I was thinking join screen and in-game. Doh!

Not sure about those but there might be some strings that will say something like "GDI: %n" and "Nod: %n" (guess, I could be incorrect however). Those are what you'll need to edit.
