To get an Ion Cannon Beacon, you actually need to destroy all other Nod structures first.

Clear out the level, destroy all enemy buildings, complete all the objectives, and then a Beacon will be airdropped for you right outside the Temple of Nod.

Just walk back to the Temple when you're done, pick up the beacon, and the mission ends.
