There are two controll rooms on the vessel one at the bow and one at the stern. The captain is in the one at the bow, the first mate is at the stern. One problem I had with this mission is that if you complete the objectives out of order the program will not recognise that you have the card when you return to the sub with the prisoners. All you can do is start again and complete the objectives in their correct order.
