1. You have to have the 2nd level key to open the first gate. The key is being held by a stealth black hand in the refinery. Both times I played the level, the guy materialized only when I took the backdoor elevator up (never when I went down).

2. The Ion beacon will be dropped only after you disable the Comm center and destroy all SAM sites.
